In my organisation there are no designated positions involving confidentiality, but we do request (NATO/EU/ESA) clearances. Does eOPG also provide this possibility?

Yes, it does. On tab 2 of the application, select Clearance as only desired product and answer the questions that follow. Depending on your answers you will find out if eOPG can be used. Check the question for an explanation.
